Easy vote for Link's Awakening here. It's not the best Zelda game, but it's solid and consistent quality of the early 2D entries all the way through.
I couldn't stomach the Metroid series's transition to 3D. 3D shooting is one thing, but 3D platforming is another beast. The game looked nice, and had potential, but it always felt awkward to play. It's weaker than every 2D Metroid, so I wouldn't feel right giving it a vote at this late stage in the contest.

Voted for Metroid, I felt Retro did a fantastic job of moving Metroid to the third dimension, even if I do greatly prefer the 2D entries. I felt it retained much of the feel of the Metroid games while giving it a whole new gameplay style being from the first person.
I never got round to playing through Metroid Prime 2 and 3 yet, but it's on the to-do list since I've acquired the trilogy on Wii U.

I couldn't really get into Metroid Prime, so Zelda DX gets my vote. It's one of my favorite Zeldas anyways. Like Kong I kinda preferred shit like Super Metroid.

I felt Metroid Had a great transition into 3D. The jumping for me felt better than Super Metroid, where I found I always had a hard time controlling Samus's jump.
