Could we do something along the lines of best series?

Aka Mario, The Legend of Zelda, Metroid, Megaman, Grand Theft Auto, Borderland, ~ Souls. And we'd vote on the series as a whole instead of an individual game.

Any three rounds before the Top 128, so a game that debuted in the first round and made it to the 4th, plus a game that debuted in the 3rd round and made it to the 6th, etc?

Yes. Change the number of rounds as needed to get a reasonable number of entries.

Would best game by producer make sense? Like best Sega game, best Capcom, etc?

That would be hard to track, but as with the genre/RPG suggestion above, I could just eyeball the highest-seeded games.

I'm not concerned with results, I'd just like to see a contest including games that haven't become household names.

As for the examples listed, I'd be just fine with remakes/de-flashes/whatever in place of (or in competition with) the originals.
