I would remove all the games you mentioned, other than the first three examples.
But, I actually might be more on board nominating Banjo Kazooie, Tooie, and Grunty's Revenge (GBA), over nuts n' bolts because those games are all related in gameplay, and story. On second thought, I might just take that one out as a trilogy if we're saying nuts n' bolts.

In this case it says the Vita wasn’t doing well enough as a handheld to risk pissing off Uncharted fans by having an inaccessible sequel. But even if we call it a side story, which I can get behind, then 4 is still 4.

The first three Phoenix Wright games were all originally released on the GBA and have plot threads that are wrapped up in the final case of Trials and Tribulations. Capcom has also released the first three games as The Phoenix Write: Ace Attorney Trilogy on modern consoles and mobile.
Apollo Justice, a DS game, had an entirely new cast of characters (aside from Phoenix who was now a shoehorned in side character) and the cases had nothing to do with the first three games. The 3DS Ace Attorney games do feature Phoenix more prominently than in Apollo Justice, but again the games do not connect to the plot of the first three and the returning characters are now from Apollo Justice.
The Miles Edgeworth games are obvious spinoffs since they don't play like the rest of the Ace Attorney series.

OK, I think I'm going to remove Batman, Uncharted, Metal Gear Solid, and Mega Man and let the voting sort out the rest. If people don't think something qualifies as a trilogy at that point, they can refrain from voting for it and post in the discussions and hope that others follow suit.
